Godaddy Web.config solution

I am still searching for a solution in which I can install both Blogengine and Yet another forum on one hosting account with Godaddy. It seems they both update the web.config file in the root of the directory upon installation. So I can have one installed, but once I install the second application on a different domain, the installation is still changing the web.config file which screws up the other application. My question is how can I use both on one hosting plan, would I put compare the web.config file previous and after the installations to see what changes were implemented to the web.config to not make one application work. Since witt having many domains on one hosting account each domain has an alias folder, unfortanetely when you install these 3d party applications its still putting the web.config file rite in the root directory, so my question would be, during the installation with godaddy if I selected to install the application in domainname.com/now or /now (*now being the alias of one of the domains) would this put the 2nd application installations web.config file within that /now folder or is it still going to keep replacing the web.config file in the root of the directory which makes only one application work!

Would love to find an easy solution for this as I am committed to building sites revolving around Blogengine and Yetanotherforum.

p.s - I currently have 2 deluxe hosting plans so basically I am forced to have my blogengines on one and my yet another forums on another because they are not compatible from my experience :( , but I now need to move from deluxe to unlimited to broaden my options, maybe the upgrade from deluxe to unlimited solves this problem? Im doubting it and this is why I really need to find a solution for this before hand.

p.s.s - I have tried various yet another forum forums for solutions for about 8 months and I never recieve even a message back and godaddy just tells me they don't code or w.e, or they put me in some loop of misleading information.
