We integrated BlogEngine into our web site (in subfolder) with success.
It was easy and fun to integrate. We also extend existing engine with some cool stuffs and also implemented new theme.

Did you uase a virtual directory in IIS to get it to work in a sub folder?

No, we just put all files in subfolder and did some small adjustments to the engine configuration so it works well.
